This might not be a problem.

Is replication halted?

How large is the msrepl_transaction table?

The replication is running, at times the repl table will have large amounts of data.

I found this on another site, I woundering if it is true.

"Don't worry if you get this message and it appears to hang. In my experience it occurs after the data has been transferred and there are no messages being returned because indexes are being applied to the subscriber. You can verify this looking at the current activity on the subscriber. Just make sue that you have a high value for the QUERYTIMEOUT parameter in the distribution/merge agent profile. "

That is exactly what I am seeing, a create index job is happening on a fairly large (110GB) database, obviously this will take some time.

I am having this same problem. The table is large, and keeps timing out.

Just increase the time out values and be patient it will finish.
