MSSQL 6.5/2000 & data Transformation Services

I have migrated a database using DTS but the database access seems to be very slow using a java application with the MS driver. Should I have used the wizard instead?. I notice in the SQL2000 help that it says that the only way to migrate databases in via the wizard.

Yes, it is slow in the QA, and I have rebuilt the indices, including the primary keys. I am accessing the data via a java application and the MS device driver. On 6.5 we were using the Weblogic driver. I am very, very stuck and would welcome some pointers. Has anybody out there moved a db from 6.6 to 2000 using DTS? and did you encounter problems.

Yes,
the execution plans suggest the correct indices. I am beginning to suspect the driver I am using, it is the MS JDBC driver, which I am hearing rumblings about. DTS may be innocent in all of this, we used the Weblogic driver under 6.5, but this will not work on Server 2003. (or Server 2000).
